Actually I gave some thoughts on that, and I have a theory :
(some major story spoilers, so I hid that)
Primals are summoned by crystals and the call of their worshipers when they are in despair. Yet recently, the Ascians are wrecking havoc, making a lot of Primals being summoned in short amounts of time. In the lore, they do it in order to bring chaos upon the world, which would lead them to destroy Hydaelyn the usurper and witness the birth of their one true god, Zodiark. On the ending CS of 2.0 arc, we see Zodiark as a dark purple Hydaelyn-like crystal.
Now the thoughts :
=> The Twelve aren't that different from Primals in essence. We worship them as the tribes worship their Primals (and consider them as gods), they have consciousness, and actually the Ala migans tried to summon one of them (Rhalgr) using the same ritual as the tribes.
=> Hydaelyn is a gigantic Aetheric crystal. She has her own consciousness and represents the core and the soul of the planet, but is not that different from the elemental crystals (they are souls crystallized. Hydaelyn is a gigantic crystallized soul.)
What if... The goal of the Ascians was to make Eorzeans despair by devastating their country (Bahamut, Primals summoned regularly...), making them more and more willing to call the gods to help them. Considering their number, the plan might be to make the Eorzeans resonate with Hydaelyn and call forth the Twelve to Eorzea's defense. Now, by killing some of the Twelve (no matter how they would do it), Eorzea's will would crumble, all hope would vanish.
The resulting despair would taint Hydaelyn, slowly poisoning her with despair, hate and fear, turning her in a chaotic state where the gods would lose their love for Eorzeans, and would just decide to annihilate them all, along with the beast tribes (ala FFVII). To prevent that, we would obviously be charged to kill more gods (in Ascians' Machiavellian plans), thus resulting in Hydaelyn sinking more and more in hate, despair and fear. In the end, Hydaelyn would be overwhelmed by her dark side, and Zodiark would be born, reversing the world's order.
Now save the world and prevent that, warrior of the light !!
