Promathia missions were a chain of storyline missions and you would miss out on the expansion's story by not capping it, not just a single instance. I'm not missing anything if I decide not to run the r30 dungeon.

CoP missions were a means to an end. Mid level content is also a means to an end. For a new player entering the game they will most likely go through the R30 dungeon and no skip it to gear up for the R50 dungeon. This is how progession works.

Actually it seems like some of the back stories on the dungeons seem to be tied into the upcoming events.
