Slooooooow down, there! You're overthinking this way too much. This is basically how end-game progression works:

*Note! I'm a pretty laid-back guy, so this is in no way the best possible way to progress. That said, who cares how you go about gearing up except yourself =P*

1.) You hit 50. Yaaaay! Hopefully you've completed your job quests, too =D
2.) Complete Castrum Meridianum and the Praetorium. You beat the game! Now prepare to have mind=blown at the ending.
3a.) Unlock WP and AK, and run them for tomes and gear. Keep doing this over and over until you've got some Darklight gear, and maybe a Myth piece or two Hint: in increasing order of better gear: WP->AK->Darklight->Myth.
3b.) Begin your quest for your relic weapon. The entirety of the quest involves getting its base-weapon, killing some Beastmen at their stronghold, spending 900 Philosophy Tomes on an item, as well as beating each primal, the Dhorme Chimera, and Hydra. I'unno the order since I just kinda ran through it, but that's not important. You won't be doing these one after another, so don't freak out about not finishing it right away. It's meant to take some time. Hint: Since Hard-Mode Titan gives people a lot of trouble, try to defeat him when you're on that part of the Relic quest--it's killing two birds with one stone! Or killing one stone with...eight birds? But, there's no bird race...eight cats then? Gah! aglkhjfadg
3c.) Accept and complete the quest to beat Hard-Mode Ifrit. If you get his Primal weapon, grats! Hint: Stay out of the red stuff =D
4.) After getting some nicer gear and possibly Ifrit's CNJ drop (or your crafted pre-relic weapon, it's just as good), take on Hard Mode Garuda! She's a bit tougher, but not too bad. Once again, if you get her Primal Weapon, yay! You'll probably want to keep fighting her to get it, though for the next step...
5.) After running WP, AK, and the HM Ifrit and Garuda fights ad nauseum, and having mostly Darklight gear, it's time to take on Titan HM! Accept the quest, and get ready!
6.) You defeated Titan! U r teh bestest! You received the necessary item from him for your Relic Quest! You may now complete your relic quest and receive the Thyrus!
7.) If you so desire, keep farming Mythology Tomes and max them out for three weeks to get the necessary items to make Thyrus+1
8.) It's time to enter the Binding Coil of Bahamut! I've yet to enter this myself because I'm lazy (and am waiting for the Crystal Tower), so I'unno what to expect. Well, I do, but I don't have any experience in it.

And that's it! ...wow, now that I think about it, that's quite a bit of stuff. But! Don't worry too much, just take it at your own pace. And, since I didn't clearly answer this question:

Weapon Progression
55-crafted weapon < Ifrit weapon < Garuda weapon < Titan weapon < Thyrus < Thyrus+1
