Still no resolution on how to register my CE after registering my SE copy.

I don't think you can have 2 copies of the game registered under the same account. If your trying to register a whole new copy of the game with a new license key then that could be the issue since the system see you already have and are playing on the Se version and it might also be Sony that is disallowing you having 2 copies of a game registered on a single ps3 account.

Your asking for SE to take care of a problem you created without researching if you could even register the Ce version before dropping the $$ and buying it instead of just upgrading your SE which you can via the Mog station. Sorry , but in the real world..its not up to companies to refund or make anything up to you for your own choices. You may have to open a separate account to register the CE version or possibly cancel the SE version and (its a long shot and a very long one) beg the CS to transfer your character . I doubt square enix is going to put themselves out money for your choices and i can say with 100% confidence they are not going to go to bat with you with Amazon for a refund either.

If its just the CE upgrade you bought then it should be automatically applied after you purchase the upgrade it via the mog station.
