Maybe the VII. legion were recalled back to the empire after project Dalamud ended in a disaster. Nael Van Darnus was only in Eorzea for the Dalamud project. To conquer Eorzea is originally Gaius Van Baelsar's mission. After all, he conquered Ala Mhigo already.
The VIIth died with Nael, without their salvation there is no returning to the empire. For you see one man cannot worship 2 gods(the legatus) equally. The empire would have to start completely from scratch with a new VIIth Legion a new god to rule over a new set of legionaires without prior allegiances. Thats not to say some won't have survived but any that did would likely still be Nael fanatics to the end. Thats what i think anyway.
A fair claim. As you can see in this vid http://www.youtube.com/watch?v=xmhunjAMTDE Cid is right-handed. Would kinda make sense to cover his left hand, and use it to hold onto objects when he hammers them.
But still, kinda massive protection for merely trying to protect his fingers from a slipped strike.
But, apart from random wild conspiracies, for the sake of thread, i wonder if Garleans have retreated from Mor Dhona in ARR? We know, that they advanced there to set up Lunar Transmitter for Meteor project, and to gather Ceruleum for their needs. But now that Dalamud has fallen, would there still be need for a stronghold there?
The lore states, that;
My guess would be, that after Bahamut was freed, all that energy, that was fed to Dalamud by the Lunar Transmitter, has now been freed, after all the parts came crumbling down. This has caused a massive flow of Aether through Silvertear Lake's underground core, raising the Crystal Tower from deep within.Silvertear falls is a key location within Mor Dhona currently occupied by the XIVth Garlean Legion. It is said that almost all the aether present in Eorzea flows through the falls, and it's flux is currently disrupted due to several reasons, such as the presence of the Primals on Eorzea.
According to a researcher, below the lake lies an immense underground crystal tower, so massive that it affects the aether itself and only worsens it's already chaotic state over Mor Dhona.

In my thinking according to usual fantasy lore, the emperor would've normally replaced Nael right away if his legion still existed and were faithful to the empire. (Think of all those fantasy stories where the evil leader kills a commander for failing him, then promotes the next in line right on the spot) However, since the legion was obliterated and any survivors are known "traitors" who chose Nael over the emperor, the empire would probably have to spend time rebuilding the 7th legion from scratch. Whether a new legatus was named yet or not is uncertain, but I think it's safe to say the 7th legion will require some time to reform. It would be a cool part of the story in ARR if we saw this reformation and the rise of the replacement legatus, possibly competing against Gaius or another legion. Five years would be a believable time-frame for a new legion to start gaining enough power imo.

Very interesting theory that "true" Garleans (the ones with masks) are not even human but a different race altogether. None of them seem to have any tails or the proportions of any other known race besides human though. Possibly a specific race of humans or demi-humans? As a reminder, we have one known photo of a high ranking Garlean (in fact, the highest!) without a mask on - Solus zos Galvus the emperor of Garlemand:
If that's the case, we'd never see a lalafell, miqote, roegadyn or elezen legatus. Although it could be a really cool story to have an "outside" race (a player race that was conquered) rise up to become a legatus as an exception to the rule because of how badass he/she is. But it would have to be that - an exception.
I'll take a crack at it.
The VIIth Legion was created almost entirely with brainwashed Ala Mhigans. This is where all the different "classes" come from. Monks come from Ala Mhigo, but you wouldn't have seen them in the army. Why? Because Monks required certain training and most Monks were wiped out prior to Van Baelsar even invading the land. The first thing Van Baelsar even did was incite unrest within Ala Mhigo, so without the Monks the real battle was quick and smooth.
Van Baelsar began brainwashing children (remember it's 10 years prior to Van Darnus even appearing with his plans) and building them into the main Eorzean forces under Van Darnus. Why waste Garlean life when they have "willing" participants for blood shed.
Now for the Garleans themselves, it's safe to assume they're a different race or a different tribe within the race. The Emperor, Solus zos Galvus, is currently a very old looking man. This leads me to believe he's a type of Hyur. Solus zos Galvus was born somewhere between 1483 and 1492 Sixth Astral, because we're told he was born over 80 years ago. 1521(around) Sixth Astral was when the Empire was founded under him.
Elezen and Lalafell are the only races we know that age slowly and clearly he's not a Roegydan or Miqo'te. So this leads me to believe he's a Hyur or a race that ages 'regular', since Garleans can't use magic maybe that rules out Hyur as well. So it's probably safer to assume true Garleans are not one of the 5 Races but something all together. Then ontop of that if their ancestors were indeed Allagans, then Allagans were not one of the 5 Races either.
As for other Legatus, I don't think we can rule out atleast 1 Female appearing.
