when i use one of those engineering manuals from the grand companies,it says theres a 3 hour timer but how come it keeps disappearing after 25 min?

It's because the Engineering Manuals give a fixed amount of XP, 2000 for one and 4000 for the other, I presume.
That means that after you have earned 8000 base XP, for example (which, multiplied by 50% is 4000) you have used up all the XP the manual could give you and the effect expires

You used up the bonus. It would be horribly broken otherwise.

It disappears when you use up the amount of extra EXP it awards. It's not 25 minutes or 10 minutes or whatever. It's "3 hours or when you use up the EXP bonus, whichever comes first."

That would be quite different. If it simply gave the XP upon use, you could convert company seals directly to crafting or gathering XP quickly. This way you must take some time to earn the extra XP between each purchase.

I'm guessing you never played FFXI? If so think of it like the Exp rings.
