They could very well remain in game but modified, but I doubt they will remain the same.
Personally, I think the opposite. I think the CS's will remain exactly as they are, a relic from the era before Dalamud's fall. For example, I expect the Ifrit cutscene's to still take place in the Bowl of Embers, because that's where he was bested for that quest.
