The point of Lyse is to give her a character arc that isn’t just “she’s quirky!?!” It also added more weight to her connection with Ala Mhigo, and room for her to separate herself from the Scions, freeing both to develop and change. Regardless of your feelings about writing I’m StB, it’s a move that has merit.
She was still quirky and airheaded in Stormblood. She just wasn't a 100% complete ditz anymore and had to grow up so that she'd be accepted as an actual leadership figure by both players and NPCs. She still said "um" in basically half of her lines and had such gems as "It's very...flat. Except where it's not, I suppose." in reference to the Azim Steppe.
