I mean, they might have removed Maggie seeing the WoL and being happy but added a scene where the WoL looks at her after thinking they've burnt out her core sadly and resolutely goes on. So you win some, you lose some.

Sucks, Maggie was so awesome. Every time she pushed herself to the edge to help us, even saving our life at the end of that sequence.
She is then completely forgotten in the story.
It's part of why I feel like she could have been written out, as she never really serves a purpose after that. If she had gotten more quests dealing with her, or just even showed up constantly with Biggs and Wedge, I'd be against writing her out. But she never shows up again after Prae outside of the one side quest that allows you to do her little special action cannons.

How would they put her in. I'm not sure she has actual flight capability. To me unless they made it make sense it'd come off as hamfisting. As even if the WoL and the player base knew it was Maggie to others it'd look odd to have a random Magitek Reaper pop up. Specially since Bigs n Wedge show up in practically everything. Let alone one that is autonomous. Ironworks symbol painted on its side or not.

There is an underutilized 'Companion' tab for your Chocobo that hasn't really been updated since ARR. I've actually been hoping for a while that they would take a second look at it to update the available colour choices to include the Special Dyes that they added after the system was implemented (Jet Black, Metallic Gold, etc.) They could always expand that section out to include a custom-fitted Magitek Reaper Companion that you can swap in parts for with help from the Garland Ironworks crew, with its own levelling/upgrade system à la Front Mission/Xenogears. Instead of summoning a Chocobo to do FATEs with, perhaps you could have your very own Magitek partner.
All you would really need is a Lv. 50 sidequest in which Biggs and Wedge refurbish Maggie back into full combat readiness, and it would flow in seamlessly for newer players as well. The G-Warrior/G-Savior is another alternative post-Shadowbringers, although that could perhaps be a custom skin unlock for your Magitek.
