I'm going to take an educated guess based off the fact they made instance versions of difference zones to keep loading time down that every single place your character physically exists that you can see them in is instanced, some just have timers on them.

If they can make instanced runs(eureka) where you can use your mounts I'm sure they can make instances where you can use your companion, it's just a matter of if they future proofed the content or if they didn't and it's not worth doing at all.

For instance if being able to use your companions is just a disabled option or if they have a space in the coding to allow overwrites then they can simply make one instance allow companions and overwrite that particular code into all the other instances.
If they don't have it as an option or any space for optional coding then they would have to go back and edit them one by one...
