I think the thing I feel the most muddled about regarding 6.0 presently is what the zone progression past the initial two (Which is most likely a split between Labyrinthos and Thravnair) is going to be.

I was thinking it might be Labyrinthos/Thavnair > Garlemald + Anima > mystery zone > Labyrinthos part 2 > Thravnair part 2 + Magus Sisters > Mare Lamentorum > final zone

It seems like everything goes to heck with the second coming of Final Days happening at a later point in the MSQ (Judging from the second Thravnair dungeon that Estinien's bit in the opening movie is likely inspired from), which I can only assume is the end result of Fandaniel's "gate of the gods" activating, and they typically like to space out encounters with primals, but I can't see the sisters coming before Anima when we're seemingly already going to be dealing with their lunar knock-offs in the Thravnair tower.

The world being ravaged would also give the Matanga ample reason to call out to their gods for salvation...though primals being primals, that would likely just aggravate the situation further.

It says that the Sharlayans were successful in using the Antitower to reach the depths where the the boundary between the physical and aetherial worlds blurs together and you can physically look on the aetherial sea. "Direct contact with the Mothercrystal was the next step in Sharlayan's research before the scholars were forced to flee Eorzea" due to the Garlean threat.

It's ambiguous whether they actually tried to make contact or were simply researching how to, but what if they did? And what would happen in the process to someone not shielded by the Echo? Directly forcing contact might have a different effect to receiving a remote signal.

The timing is also suspicious if they made contact and then suddenly decided to withdraw the entire colony based on the mere possibility of Garlean invasion. And wouldn't at least some of them want to stay behind and continue researching such a monumental discovery?
I honestly feel almost certain Sharlayan is responsible for Hydaelyn's silence now if they were actively seeking a way to come into direct contact the Mothercrystal.

It's unlikely they would just give up on that idea, and if Labyrinthos is any indication they've already dug plenty deep back home...possibly too deep.
