So, pause rested xp gain durring crafting seems to be a fine solution.
P.S. I don't see the cities emptying out unless you can hear shouts from inside the Inn.
Which would be awesome btw, or *hint* a recruiting channel?! *hint*

It's great that they added in Inn Rooms for us to use, but what was the driving impetus for getting players into the Inn Rooms?
If the key point was to allow a way to View Cutscenes (nice), that's fine and can be done while allowing Crafting in rooms.
If it's to get "Rested XP" while you're logged out *in your Inn Room*... you have to ask, for what reason?
You can't craft in the Inn Room.
You can't invite friends to your Inn Room.
You can't customize your Inn Room.
You don't have Extra Storage in the Inn Room.
(Note: I understand that we'll get all of that and customized Gardens (awesome!), and more in 2.0 with Player Estate Housing.)
So given the above, DoctorMog's solution makes the most sense:
Just allow Bonus "Rested" XP to accumulate regardless of where you log off, and at least allow the Inn Room to be more than just a Cutscene Viewer room.
If it was a place where you had Extra Storage, or could customize it a bit, or invite friends to hang out, that'd be fine with "No Crafting." It just seems very limiting right now.
