Huh, I didn't know that. Would put it in line with the other cities for the relative placement of the inn and markets. When did they change it, and did they say why? And what was in the aetheryte plaza?
When they redid the cities for 2.0
In 1.0 all the starting cities were one single zone and the Limsa Aetheryte was in the large square by the Aftcastle.
I guess they moved the aetheryte because all of the combat guilds are on the lower decks, but it does make Limsa the only town where the Aetheryte is in a different part of town from both the adventurer's guild and the grand company. It's a bit annoying in that regard.
Yes and no on it being annoying. It's much better for marketboard access.
Definitely odd that it's placed in the opposite half of the map to the other cities, and doubly so if it used to be where it makes sense from a consistency approach. Mostly the utilities are divided up the same way.
(From a realistic city layout though, it does feel more central in its current location.)

Mauarader's guild use to be on the ship where the dance jig emote quest takes place.
