In before Y'stola was always trained in Black Magic, but she suppressed it. Or perhaps they're going to do a Zaraki/Kenpachi* trope, and Y'stola's real name is Matoya and it's a title/name both.

*In the anime Bleach, there was a soft spoken pacifist healer named named Unohana, and an extremely powerful swordsman named Kenpachi Zaraki. We learn in the final season that "Kenpachi" isn't his first name, but a title and Unohana the soft spoken healer was the predecessor Kenpachi. Then she reveals her true nature and she's absolutely terrifying as a swordsman. Whatif Y'stola we know is suppressing what she knows or her real name is Matoya?

I have no doubt I'm super-wrong but I'm of the opinion there's nothing all too special about the whole thing. WoL losing the Scions to these random callings and everyone being stuck with their bodies was a nice way of making matters creep towards being more problematic than they normally would, but by the time ShB rolls around I suspect that the WoL will first have to 'find the thingy' @ Crystal Tower, there's some explanation between how S/He will teleport between the Source and the First, and some revelation about how to get the Scions back into their bodies.

It is possible, given Matoya's power and the fact that despite her being a reputedly bitter old coot (in her own charming way), she does care about the wee little Scions, and probably does something to bring them back herself, likely at her own expense.

    Or doesn't.

Either way, she dies, and Y'stola takes the mantle. Honestly, no matter how correct or incorrect that is, the one thing I do genuinely suspect is Matoya passing on and Y'stola adopting (or being given) the title first by good ole granny.

After thinking about this more with all the revelations since, I'm now wondering if this might just be a really low-key thing that means little. Like, for example, having come to this world flooded in light, Y'shtola thinks that white magic skills are probably not the most useful thing she could bring to the table, and decides to switch to black magic instead -- lessons taught, no doubt, by her master Matoya. Urianger's comment could simply be a reflection of that in light of her job change (sort of a "look who you're taking after now" ribbing from an old friend). Urianger's own change could similarly be to balance out with hers while tapping into the power of the nocturnal sect (given that this whole expansion is about "bringing back the night" after all).

So basically, in the end, it might have all just been a red herring to keep us guessing.

I'm assuming it's being used as an alias.

Honestly I'm beginning to think this, especially after seeing the Mystels on the First. If pressed, I'd say maybe Y'shtola is pretending to be from the First for some reason or other, and tells the others "call me Mato-Ya", since it's close enough to Mystel naming conventions.

It's seeming more likely, but the sticking point with "only an alias" is why Urianger would be addressing her as Master Matoya in that case. Unless it's just extremely deadpan sarcasm or something.
