An interesting idea, and definitely in the realm of possibility (although it's confirmed that the Allagan's did not build Omega, but instead found it. Check the magitek terminal next to Jessie in Rhalgr's Reach for the info. It's confirmed there that yes, Omega did have a strong influence on the technological advancements of ancient Allag. As for your last part about summoning Primals, that's the interesting idea for me. It would fit with what we know about Omega, and surely the Allagans would relish the chance to exert their seemingly limitless power over the world by taming the biggest and baddest things out there. The only rub to this is that it's confirmed that Omega was discovered only after Xande had died already. However, no mention was made of Xande's clone.
Xande himself? Most likely not. But then again, the guy was a power-hungry megalomaniac who forged a pact with the most dangerous creature in the Void in his quest to dominate the realm, so I'd say there's at least the possibility that he knew "something" was up, even if he didn't know about Omega per se. Then again, he could have just been accumulating power for it's own sake, as most megalomaniacs are wont to do.
I wouldn't put that sort of thing past Omega at all. Omega had enough influence over Allag to direct numerous future avenues of technological advancement, so it's definitely in the realm of possibility that it slowly fed the Allagans the necessary tools to make them think they had tamed it, when in reality they were really building it maybe, say, a nice comfy bed to rest in. One of the other things you learn about Omega is that, when it landed on Hydaelyn, it apparently was rather damaged, as when the Allagan's found it, it was passively using ambient aether in the ground to slowly restore itself to full functioning power. The Allagans aided this repair effort by actively feeding it aether in order to speed up the process.
One of the common threads of the Allagan empire was it's ability (and desire) to tame the untameable. The entirety of Dalamud and Azys La revolved around cataclysmic-level entities being bound and made to serve the glory of Allag. To me, that leaves the possibility that the Allagans actually did find a way to put Omega into some form of stasis. The reasons why are up for grabs, but I personally think that they eventually saw Omega for what it was; a major threat that would not be controlled, not completely. So whereas the Allagans basically took Bahamut and the Warring Triad and turned them into mega-power generators, they probably just locked Omega up nice and tight once they had learned everything they could from it.
