Zenos isn't the Emperor, he's the Emperor's son. Furthermore, the Warrior of Light and his allies chose to pick a fight with Garlemald. Naturally people are going to die as a result of that - and this time around it's the Eorzean's who are the aggressors given that they're seeking to liberate territory that has belonged to the Empire for quite some time now. I doubt that Y'shtola will die, though - she's the game's mascot. I do hope there's a few major deaths, though - it'd certain be realistic.
Yes you are right as he is an Imperial Viceroy, but lets face the fact that he is stepping in where his father does not. I was mistaking him for Varis his father who took over as Emperor after his grandfather. It was my confusion. Also everyone keeps going on about her being the games mascot, but I doubt that would ever stop them from killing her off. Doesn't mean they won't bring her back in some mysterious odd way, could be part of the scene with Krile. Either way she just took a huge blow. She is bleeding out heavily. A generation isn't enough to forget family members murdered, and mother, sisters, daughters being made into pleasure women for an invading hostile force. Saying Erozea is the aggressor is tantamount to hearing an attack from a room full of hostages and blaming the rescue team for going in aggressively.Zenos isn't the Emperor, he's the Emperor's son. As far as Y'shtola , i believe she will survive but be horribly injured. Room must be made for an old friend to come back help us out this go round.

The real problem will arise from those born after imperial occupation. It's all they've known, and likely they see the resistance as people making their situation worse. It's what the empire does, conquer, then take the children to be educated in "proper civilized" imperial doctrine (read brainwash). That's how we end up with people like Fordola I'd imagine.
