Happily, for me anyway, my lag issues stopped with the recent server failure (Leviathan). Maybe it was purely a coincidence or to do with something being reset, I don't know.

I appreciate this isn't very helpful to hear, but the fact you can use a VPN to get round it means that it's not a problem with the game server and is a problem with the routing your Internet provider choose to use to get from your location to the SE servers. There's quite a lot of previous forum threads on this over the past few months and it usually (always?) comes down to Level 3 and I'm betting if you do a traceroute when you have problems, you'll find you're going through one or more Level 3 nodes before your get to SE.

The only way to get around this is to complain to your ISP and get them to route you differently so you don't go via L3, or use a VPN like you did, or switch Internet providers. Unfortunately this just isn't something SE can fix because they have no control over L3 or your ISP (and what routes they decide to use for your connection).

Sorry again, I know it's not very helpful, but I hope it at least explains what/where the problem actually is.
