Well...being an Emissary to Hydaelyn is a better result for me than her being a super special snowflake tool that Elidibus plans on using to bring his plans to fruition.

The way the crystal formations wrap around her wrists and ankles, it seems to me that Minfilia is a prisoner.
The issue with any 'Mothercrystal is evil/misguided' theory is the big, fat, wrench known as Midgarsommr, who has Plot Armor in the form of being one of our minions/mounts.
Midgarsommr is explictly a servant of Hydaelyn. Half the point of HW was 'proving ourselves worthy of Her blessing.' If She's evil/misguided, then where does Middy, who we can assume has a *far* better clue about that then we do, fit into that? Any plot developments concerning Hydaelyn have to take this into account, as well as continuing to have it make sense lore-wise that Middy 'lends us his wings'.
He's also an alien from a completely different planet and not exactly a paragon of righteousness. We don't know exactly what he was guarding just yet but it's possible that he was lured into serving her cause without fully understanding it. Er, that doesn't really disprove anything.
Hydaelyn can still be completely benevolent while also being misguided while still not changing your relationship with her, such as in the FFXI and XIII sense.
Let's take XI, for example:
The Goddess loves her children and hopes for the best possible future for them. She is entirely benevolent. However, in her great and thorough love, she unintentionally causes the universe to unravel. You are never antagonistic to her, but you do have to attempt to fix the problems she causes.
That being said, I don't think she's evil. That's going a bit far. Even most of the Gods and Fal'Cie in XIII weren't evil.
