Honestly? I'd rather see Doomtrain implemented as a serious and creepy boss fight. We don't really need to make it silly for the sake of there being a suplex scene. Maybe add in a throwaway comment from an NPC exclaiming 'how are we going to defeat that? Suplex it?' Sarcastically.

Actually its called the "Phantom Train" (FF3/VI) because no one ever notices it coming or going from the terminals in 2.x. Doom Train was the alternate name given in FF8 as an optional summon and reference to the Phantom train in FF6. Either way they are all considered ghost trains much like how ghost ships are never referred to their actual name.

Didn't they suggest Void Ark was related to the Floating Continent from FFVI? If it is related to VI then we need to be led towards a grand fight with Kefka.

How would Doomtrain work into the story? Doomtrain would be a raid in itself, I can't imagine how it could connect with the Void Ark :/. We are already flying on one man airships, how can a train fly better than an airship?

What is related to VI are the Wanning Triads, the new primal battle serie that start wih 3.2

Why can't the doomtrain just appear on those unused train tracks near Uldah. Honestly it bugs me that they never really got around to having a use for the tracks.
