From what I've seen by trying on BRD and SCH anima relics by being on stage 3 for both, is that stage 3 does not glow or have an effect to it. Stage 2 does however.

The last stage weapons do have glowy bits (e.g. Axe's blade, Greatsword's blade, Gun's orange highlights...etc.), but not glowy auras.
