Maybe they intend to add something in the future like GW2 where the NMs get progressively stronger depending how many people are in the area, and players are rewarded for relative partcipation (or absolute).
So a zergable NM may just be a placeholder.
i really like the GW2 claim system with everyone gets xp and the mob uses more skills the more people that attack.

In the plotline, you tried to get the beastmen to cooperate with the other races, but they said fuck it. Later, it's revealed that those working with the order of the Twelve(IE the player) were seen as beastmen.
There's nothing in the plot that says the beast tribes aren't out for themselves and their primals, who seem hellbent on screwing everyone else over. In fact usually every piece of lore we get about them is usually either about kidnappings, beast tribes amassing more and more power, becoming more reclusive and hostile, or being outright at war(in the case of the dragons and sahagin. Besides, the Grand Companies work towards their home nation's interests, which so happen to be under threat of attack by beast tribes.
There's no lore reason that says we can't bust up some beast tribe strongholds. Quite the opposite in fact.
I interpretting the plot line as we have to team up with the beastmen in order to stand a chance against the empire. We just failed in our first attempt in a truce/treaty. Together we stand a chance. Seems counterproductive to kill their leaders.
in ffxi we killed goblins and we traded with some, same ish. probably some that ain't so nice and up to no good. people over think stuff. i'm sure it will all fit together when it's all released.
Perhaps the beast tribes have multiple leaders, with different points of view. Some of their leaders value cooperation with the city-states against the Garleans, and some value screwing the city-states and trusting in their primal. Since the "hostile" beast tribes appear to value strength above all else, perhaps it's time for some "aggressive negotations", to convince those beast tribe leaders that think the city-states don't have to the strength to stand up to the Garleans!
Nah we don't need the beastmen we have the ability to summon remember. The beastmen will remain crusty and we'll get sent off to gain our very own summon and use it to beat up that Judge Vader guy. Something really bad will happen and maybe we'll even find out why bahamut's corpse is wrapped around a crashed airship in Mor Dhona. The whole world will be saved and the empire will remain in Ala Mihgo and continue to be dicks.
