i could never tell the difference between the two of them so honestly i use Eos, but i guess people are saying Selene is better? In what ways?
The difference is pretty much what it says on the tin.
Eos gives you healing and mitigation cooldowns that aren't strictly necessary for most content, but that may increase your personal DPS uptime by shouldering your healing load while you remain in Cleric Stance.
Selene provides a slight party DPS increase over time with her haste buff (along with an AoE cleanse and a Silence). When Selene is sufficient, she is almost always preferred. As ilvls increase and both fairies gain power, Selene eventually takes over as the 4-man DPS fairy of choice since Whispering Dawn will become overkill. In 2.x I barely touched Eos outside of progression, but she is proving useful in 4-man duties and in specific raid situations where the added CDs increase the margin for error and allow for much more DPS from the SCH.
Because of the speed buff and aoe esuna type move.
One difference I've noticed is it seems Eos embrace is stronger, maybe I'm wrong.

Weird, because she was better before heavensward.
Even if skill speed was bad then it was still a free dps increase so that bard and monk could get over it.

If you go to Halatali Hard don't use Selene (Or at least make Obey), because at boss 2 you need to get blind debuff to prevent boss AoE, and if you make your Selene in Sic mode, she will auto Fey Caress and your debuff cured and you get petrification.
Anyone who uses selene I urge you to test her out on yourself. o-o
Adlo yourself for a timer of 30 seconds and Broil a dummy until the time runs out. How many times did you get the skill off?
Now have Selene cast Fey Wind. 30 more seconds of Broiling. Did you manage to get anymore?
There answer is that it will be the same number.
Now imagine 8 party members are with you doing this same test.
You adlo and you all spam your skills on this poor Dummy until your timer runs out. You add up your totals.
Now the round where Selene casts her Fey Wind! 30 more seconds and... The total is the same...
Your dps is worth more than the nonexistant DPS Selene gives. She's my favorite, but she's only useful a very very small amount of the time.
With EOS out in a dungeon, I can be in cleric like 70% of the time (100% on most bosses). With Selene out, I can be on cleric maybe like 40% of the time. FI, WD and FC to a lesser extent can be present too often and make too much of a difference, they give you nasty DPS windows that Selene only spamming embrace doesn't give, against a boss, all I have to do is rotate them and we are 3 DPS attacking and a bot fully taking care of heals. Obviously, my EOS runs are much much faster than my Selene runs, and yes, I've tried both, in fact, I've been using Selene a good deal of time, but it's just so clear which one brings more to the table most of the time.
The only place where Selene is superior is when you can already be on cleric stance 100% of the time, then, there's no need to have EOS, but here's my question, how many of you that use Selene can be on permacleric?
Pretty much this. I do all my 4 man stuff with Eos currently because with well-timed CDs you can stay in CS much longer.
If I'm doing 8mans I'm more likely to lean towards Selene especially if I'm with a Whm.
