Lore is a horrible excuse for such a restriction because of the way it impedes game play and how at the time Grand Companies were chosen, there was no real meaning to the choice. Now with pvp, and arbitrary decision made at level 20ish that had no consequences determines if I can play with my friends, or jump through the hoops of changing GCs, regrinding up my GC rank, and starting my PVP rank over.
Its not like all my friends are one GC while I'm another. I have some on all 3 GCs, as do they.
Questing is like participating in an Old Spice Commercial - Talk to me, talk to him, talk to me, talk to him, Now Talk To Me...Sadly, you are not done, back to him, look there, its that mob I never liked, back to me, back to him...I'm in the Waking Sands.
This was the #1 complaint about the existing PvP system when it was introduced, why are they doing this again? D:

They have been aware of how long queues are because of the GC interference. Why create this again when they see the track record shows people dont want the GC restrictions? It's dismissive, redundant and irrational.
and bring back 72 man Secure. They should keep the 3 squads just have mercenary rules to fill slots, I like fighting friends, esp if they are Adders.
I don't hate it by any means. Maelstrong is the greatest.
But at the same time I wouldn't mind a mode that allows parties comprised from any GC.
But what I'd really enjoy is more love in The Wolves' Den. That's the real PvP.

I don't do or like PvP but I think I'd have to agree with this restriction being utterly dumb. First off there are the reasons the OP mentioned. You're the Warrior of Light, you actively help each and EVERY Grand Company regardless of your affiliation. I'm with the Order of the Twin Adder yet I've spent more time helping the Immortal Flames than I have my own company in the story. My Free Company is affiliated with the Immortal Flames yet again, I'm with the Adders. And secondly, there just isn't any valid reason I can think of why it should be restricted. Apparently World of Warcraft has announced you can fight on either side of the war as a mercenary.
That's right, a Human in the Alliance can go join the Horde in PvP. A Tauren can go fight for the enemy. I mean, if you can literally join your enemy's team in bloody combat, not a friendly competition mind you but a war, why can't you sign up for whatever team you want here?
Eh. I'm not even motivated to do PvP - but yes, the fact that the queues take forever, the fact that ranking up takes forever and then you have to do it all over again if you switch GC for whatever reason... yeah, that totally kills it, imo. (No, I understand that what you already achieved is retained, but that's a different thing, you might not ever go back to your old GC.) And if I remember correctly... even Frontline and Wolves' Den ranks are separate.
Even sadder fact is that I as a caster am once again completely unmotivated to even try - yet more robes and reskins of the same long skirt model... no, thank you.
We could just, y'know, party and sign up with friends, and then be put in our respective GC's party once inside - could actually play against friends if they're in a different GC, which I believe would add more fun to it.

Get good SE and realise that hardly anyone in your game actually wants goddamn pvp!!!
