There is a FATE called Olympus has Pollen, reference to movie Olympus has Fallen.
The FATE chain in the Dravanian Hinterlands: "Metal Gears Rising" to "Metal Gears Revengeance" and culminates in "Metal Gears Reveangance 2" in which you fight a giant Vangob machine. It's a pretty obvious reference, heh.
The big FATE "We Fought a Dzu" is a reference to the Matt Damon movie, "We Bought a Zoo".
"Prey Online", the world FATE in Azys Lla is, I think, a reference to Sony's Play Online feature for the PS2.
Aside from the Baron Circlet, Baron Helm & the Kain Highwind minion being a reference to FF IV/ II, the final line in the letter that gives you the CE items is "May they take you back to a time when two was four and four was two." I thought that it was a nice touch for an additional reference to FF IV.

In the Churning mists, the moogle chief is named Moglin. A possible reference to FF Type-0 in which the moogle assigned to class zero is dubbed Moglin by Cinque.
