Its worth pointing out that most of the Crystal Braves our characters personally recruit are NPCs we actually already know from earlier in the story.

Raubahn is unquestionably more powerful then we are, as are many NPCs. Pretty much every Garlean general could smear our character solo, Hildebrand and every member of his family could crush us into a fine powder and snort us on their lonesome if they every felt the need, and most of the class/job leaders that you don't fight are hinted at being absurdly good at what they do. We certainly aren't the most powerful arcanist, White Mage, or Conjurer.
Pretty much the only thing our character is unquestionably good at is gaining the favor of God-Like-Beings, which we can then use in very specific instances (Such as fighting Weapons or Primals). At everything else (including crafting, unless someone out their has the 12 star recipe for a potion that can reconstitute someone who's been dead for half a decade), we're second string, at best. And certainly not up to the task of going nuts and taking on the cream of the Uldah/Mor Dhona crop.
Wait a minute? Wer supper strong? Then....... Why did I need help from all those npcs to take down the traitor lady in 2.4? Why couldn't I just go and all hulk and smash down the what 20-30 enemy's that came to assist her? ( yes I'm a paladin I use a sword couldn't come up with something better than hulk smash) Well this is just bs lets go and riot.
Power level is such an awful thing to use to decide if x could beat y outside of an initial look over. Raubahn, Ilberd, and WoL are all trained warriors it's not a matter of if one has a higher "power level" then the other because that's not the only way of determining the winner. Ilberd didn't take off Raubahn's arm because he was better he took it off because Raubahn was in a fit of rage and not paying attention to what Ilberd was doing.
Could the WoL beat Ilberd? Possibly. I really wish people would stop trying to put him on a pedestal like he was some kind of superman. He's a very smart and well-trained fighter but that doesn't mean we couldn't beat him one-on-one.
Furthermore, armed or unarmed, the WoL was not in a situation to fight back at all. We, even with the Scions, were vastly outnumbered by two different armies.
Edit: As a note: If in the Hildabrand quests Godbert, Gilgamesh and WoL were in trouble from being outnumbered by zombies then in the Main Scenario being outnumbered by two armies worth of trained and armed soldiers was even more trouble.
And even in the situation that we did fight back in Nanamo's bedchamber where would that leave us? We run to the Fragrant Chamber tell everyone what happened and then what? We'd get locked up for who knows how long because they cannot in any reasonable sense let us roam free. Until they discovered the cause of Nanamo's death. Or we flee after knocking/killing all our accusers (which for everyone but monk was near impossible because we were unarmed) and what message does that send to everyone? That we killed Nanamo were caught in the act, killed/knocked them out, and fled. We'd look guilty as all hell not only to the general public but to out fellow Scions and Grand Company leaders. We'd be on the run and good luck fighting the Ascian/Garlean/Primal threat while actively being hunted.
As it stands; not fighting back was the best option because while we lost most of our companions we got away to fight another day, clear our name and bring the people responsible for the death of Nanamo, Wilred and possible deaths of Allianne and Scions to justice. As well as allowing us to combat any primals in at least the Black Shroud and Limsa Lominsa.
Edit: Also remember: Minfilia, a non-combatant, was with and in as much danger as us. If we didn't leave for ourselves we had to flee for her sake.
Also, SE can't assume someone is on any class/job during the cut scenes while I can't check you can probably trigger the cutscenes as a DoL/H, or low-level class.

Oh boy, another one? Ehh, I'm too tired of writing out well-constructed arguments. Simply put, if you are dissatisfied with the story SE is telling (or SELL[ing], if you want to be cynical), cancel your subscription and stop playing the game. That's how you get them.
Just cuz I'm bored...
Think you could have fought back as a PGL / MNK? Try punching someone wearing chain mail bare-fisted (all the Brass Blades). Now try punching someone wearing plate mail, again bare-fisted (the Sultansworn, who would have gotten involved if you started beating up / killing Brass Blades). Now, who got hurt more: you or them? (Don't say you would have grappled them. Everything except the Shoulder Tackle is a hand or foot attack - there are no grappling moves. When they include a Wrestler class, go ahead and whine about it.)
There are too many variables to account for every class. Some people have brought up the fact you're allowed to wear plate gloves but not a weapon in to the Sultana's chambers, and I've pointed out it's probably NIN who had the best chance of a nonviolent escape, relatively speaking. Savvy players wouldn't have taken Laurentius' oh-so-helpfully pointed-out vial. Savvy players would have left it with Momodi, or given it to Severian to analyze. Savvy players would have run up and down Ul'dah loudly proclaiming they met Laurentius out in Western Thanalan and he told us to take this extremely suspicious empty vial. There were simply too many options (and from the storyline's perspective we were rushed), so we had to hold ye olde Idiot Ball for a few minutes.
We're also not invincible combatants. In every Duty except some of the Discipline and Job quests we've got at LEAST one person backing us up. "But we've killed a bunch of Primals unlike those candy-ass guards!" you say? We're able to do that "easily" because we can't be tempered. Everyday people CAN bring down Primals, it just requires human wave tactics (look up how the Company of Heroes beat Titan and Leviathan). And we were unarmed, making everyone but PGL / MNK pretty helpless (and as I pointed out above, even they couldn't realistically fight back without a weapon).
Fighting back would also have given them legal grounds to arrest you. "But I'm a Chaotic Good rebel!" you say? Well, you'd probably get killed or legally jailed if you fought back, and I'd like to think the Warrior of Light is actually... you know... Good, not Chaotic Stupid (despite holding the Idiot Ball) enough to not realize when they'd been outplayed. Even Merlwyb, the leader most leaning towards CG (or maybe CN, being a pirate and all) had to be reminded by her aide they had to leave before things turned into an international incident and tore Eorzea apart; the Japanese version of the scene makes it clear she was about to blow Ilberd's brains out until her aide said something (or so I've heard).
Don't like how control of your character was taken away? Well, are you mad control of your character is taken away when you're having praise and adulation heaped on you? No? What's the difference?
... honestly, aside from being forced to take the empty vial from Laurentius I didn't think there was a huge hole in the story, and I enjoyed how it made us fallible even after all the praise and adoration that's been heaped on us throughout 2.x.

I've heard that to... I'm not a fan of it, I mean, she's holding Limsa together, which is basically a group of freebooters that really aren't inclined to be anything like a government, but she's unable to realize the ramifications of shooting a high ranking member of another city state? She's smarter then that, which I think the English version showed by not having her need to be reminded of the potential ramifications.

I dunno, her face definitely showed that she still wanted to do it, even though she didn't say anything at the time.
Even if it wasn't quite portrayed that way, there's no doubt that she was itching to do SOMETHING. There'd be something wrong if she had no reaction to a trusted friend and ally having his arm chopped off by someone who she thought also was.

Well it's not so much that she'd be shooting a high-ranking member of another city-state; Ilberd is a Crystal Brave, who (at least during 2.5.5) isn't aligned with anyone on paper. She'd just be... you know... murdering someone and aiding a criminal, since while Teledji was an asshole and goaded Raubahn, murdering him like that was still, y'know... murder.

Yeah she definitely wanted to do something to the point that when the aide stopped her she growled in frustration after the last look before leaving. Also, with the whole scene of raubahn getting his arm cut off you weren't facing it your back was turned thus making it to were you knew something had happened not what.
I would also like to point out you were still reeling in pain from being forcefully thrown down by ilberd. Even in full Metal armor that's going to hurt like a bitch.
