Alphinaud took the smartest route. A primal wreaking havoc on the land is infinitely more of an immediate problem than trying to rescue just a few of the Scions. As much as that may seem cold, it IS the best strategy. There would be no point rescuing the Scions if a primal as bloodthirsty as Garuda was left to her own devices, as much of the people the Scions are dedicated to protecting would have died thanks to her. And besides, Minfilia has the Echo and thus was considered useful to the Garleans, so even if they did torture her, it wouldn't be anything life threatening - if they even did at all, since for all they know torture could make it harder to understand and research the Echo through her. Even Minfilia would have seen the wisdom in Alphinaud's choice of what first to tackle.

Besides, I doubt even Alphinaud had thought it would take that long to find and prep the Enterprise for flying into Garuda's storm. The blame for the length of time it took to accomplish that goal was solely on the Ishgardians.
