Well for starters, I feel that in general a lot of people just don't do commendations either because they feel people don't deserve them or they just can't be bothered to do them.

This, this many times. I hardly give commendations anymore unless someone really impresses me with a good trick, just because I'm too lazy to click the buttons. SE should add a challenge log entry that rewards you after giving so many commendations (maybe a "commend 10 people" challenge with a "+5 commendation points" reward?).

Or maybe change it into a "non-commendation system" where at the end of a duty you select the players you do NOT want to get a point, while the unselected ones do. But that'd be a punishing system and while sometimes I'd really like to make a player understand he did not do good, I'm pretty sure SE would not approve of it.
