Not exactly. Given the lore we've received, the Xaela are nomadic and thus just haven't been around for a long time. And the Raen are Doman, so they've been mixed in with the refugees this entire time, we just haven't seen them (note that we've personally seen a grand total of maybe 10 to 20 refugees, yet Yugiri's plea to everyone strongly says that there's enough to fill multiple large ships)
It's strange, but they may not have anything to do with Ishgard currently, which is probably part of their lore. It makes sense that dragon people would be forced out of Ishgard at some point in history, given this Ishgard-Dragon war is literally ancient enough to have legends regarding it. It also fleshes out Doma a bit, which has been sorely needed.
I can imagine this connection is also why they haven't given us a lot of details regarding their origins: The Au Ra racial history could technically be considered a spoiler for the MSQ, so spilling more than what the races are doing now and where they live could count as an MSQ spoiler, like Yugiri's face.

HAS LONG BEEN DISPUTED does not mean ARE NOT.
This just means they're likely MORE than just dragon people, not that they're NOT dragon people. IMO this has Allagan fingerprints all over it.
Just like it "has long been disputed" whether or not Giant Pandas are in fact bears.
I have a feeling they'll hole any Au Ra NPCs up in Ishgard, easier to keep them there and bar entry to new players than to go back and change everything I guess.
