We don't actually know who/what the dark crystal at the end of the 2.0 MSQ is. It could be Zodiark, it could be a dead/sleeping Hydalyn, it could be something completely different. Unless you can provide solid proof to what it is exactly...we don't know.

Also, the Twelve didn't make Lou a Primal...he pretty much did it himself. Tons of Aether (from his failed spell) + tons of prayer (from people all over Eorzea) = Primal...he just used the Aether and prayer to make himself the Primal instead of summoning another.

As for the theories...I'm sure there's more Darksteelfoil hats around someplace

Should have been a bit clearer on Louisoux. He CLAIMED to have seen the twelve. No secret lots of Aether floating around can make some crazy stuff happen, after all he was attempting to summon them right before Bahamut Wrecked the place, so maybe his vision was a byproduct of the summoning being interrupted and the Primal thing was part of a chain reaction of the Back fire. (Still need to get to final coil and see the legendary T11 and T12 CSs that SE refuses to allow on Youtube) So this only adds fuel to the theory that The Twelve and The Ascians COULD be one and the same.

As for the black crystal at the end of 2.0's story I wasn't actually referring to that one as much as the Giant Black Aetherite in The Crysalis. I think that may be more inline with Zodiark's sealed form where as the darkened planet crystal could be symbolic of Zodiark's dark energy over taking Hydalyn's light energy.

I, myself, was letting the doubts of that one get to me ... but I'm keeping an open mind again now that I've seen the artbook, which flat out says that the colors of Ascian Hall (The Chrysalis) and the vision of the dark crystal were made to match on purpose.

And not even on purpose; Louisoix says that right before the prayers and aether latched on to his desire to see the realm reborn, he was preparing to meet his end.
