Blah blah lore reasons, blah blah Ishgard, blah blah mimics breeding IRL, et cetera
Simply put, I do not want to fetch Rainbowdash from his stable, I want to retrive Rainbowdash from her stable.

short answer: no.
Long answer: They want to introduce chocobo breeding eventually and for convoluted story reasons, only males are available right now
But Rainbowdash doesn't want to be a her, Rainbowdash is a boy chocobo with boy feathers! Chocobo identity crisis counselors coming to a stable near you~ . . XD
To be more helpful though, when we get access to the Golden Saucer we'll have chocobo breeding - it doesn't make sense that we'll not at least have access to female chocobos. Maybe we can raise them too? If I recall correctly only Ishgard has female chocobos right now as they hold a monopoly, bastards.
The concern I have is that we can't ride our racing chocobos outside of a race, I really hope they don't do that. I suppose they may limit the amount of chocobos you have available to whistle at once "bind chocobo to whistle". But it would kind of suck to raise a beautiful female Rainbowdash and then only be able to ride her in the Golden Saucer.
From the New Year letter
There will be much to do in patch 2.5, and before we bombard you with more in part 2, we’ll be offering players a change of pace with patch 2.51, which focuses on the introduction of the Gold Saucer. It bears mentioning, however, that the establishment is known as the Manderville Gold Saucer in Eorzea. You’ll have to check it out for yourself to figure out where this moniker came from. Including chocobo racing, chocobo breeding, and the return of the FF card game Triple Triad, you can look forward to a fun and relaxing time in the Gold Saucer.
You know, that's exactly what boyfriend says every time I call my chocobo a she...but he also pointed out that the chocobo you're trying to cheer up during the Heavensturn event is a she, and I don't believe she was related to Ishgard, was she? Special circumstances and such I suppose, but yeah.
I don't like fetching Pineberry from his stable either. I'm still calling her a her.

There is no apostrophe in Au Ra.
Stop adding one three years later.
Noooooo no she's not! She's a kickflank female chocobo ready to aid me, Fluttershy, with any trouble! But Rainbowdash doesn't want to be a her, Rainbowdash is a boy chocobo with boy feathers! Chocobo identity crisis counselors coming to a stable near you~ . . XD

I hope that Ishgard might let us get some girl chocobos to replace our males and they have the same powers. Kind of like Final Fantasy V with Galuf and Krile.
I think the main problem is that it's named Rainbowdash.
While I really don't care overall I just would like to add to the discussion that I'm not a fan of retrieving Buttstallion from his stable either. Buttstallion will always and forever be a she. I don't care what the in game log says.
You can always just ignore the he, and just consider her to be a she. I'm a lore nut, myself, and I still consider my chocobo a she. Angelheart was my chocobo from Final Fantasy XI, and was awesome, so I have to have her here, pronouns be damned.
