I believe there are rewards that are different with each company might be an idea to check them all out first before you make your choice.

Did SE state you could do missions from any company anytime? Or are you locked to one like the story missions for the cities in XI are? Anybody have any information on this?

For now, SE says, you won't be bound to a company, so you can work for all of 'em and see what they have to offer.

Well as long as you are ranked "Recruit" in any company you are not bound to it. Currently with 1.18 Recruit is the only rank you can obtain. In 1.19 they will be putting the advanced ranks in and at that point you likely won't be able to switch once you make a choice.
