Cardinal rule to remember: crossbreeding results are determined at the time of planting.
So once you stick a seed into the dirt, if it succeeds at crossbreeding, it's going to cross with one of the things that was by it at the moment you planted it; and then you're just waiting for it to grow up so you can see what it decided on. Other stuff can come and go around it, and the result won't change.
So with that in mind, you planted your 8 seeds sequentially. Good. 7 of them have a chance of giving you Apricot Kernels. That top-left Honey Lemon won't, since it was by nothing when you planted it.
Next,
honey lemon + pineapple = apricot
(honey lemon or pineapple) + apricot = kukuru
apricot + kukuru = glazenut
apricot + glazenut = glazenut
glazenut + (sun lemon, faerie apple, or pixie plum) = apricot
In your situation, I would harvest the pineapples first, since one of those lemons didn't cross. The pineapples should have a good chance of giving you at least two apricot seeds. Then I would plant two apricots opposite from each other. So it should look something like
H A H
. x .
H A H
The apricots will cross with the lemons to make kukurus.
Harvest the lemons (pick up more apricot seeds), and plant new lemons or pineapples in their place (cross with the apricots to make kukurus).
And then I recommend planting lemon/pineapple seeds in the last two spaces to make more apricots, because you really don't need too many kukurus if you're just after glazenuts. So it'd look something like...
H A H
P x P
H A H
Once the lemons and pineapples are ready, just harvest them all. Unless you're super unlucky, you should have at least two kukuru seeds. Plant them opposite each other and so that they'll cross with the old apricots. (If you have four kukuru seeds, go ahead and plant them in all corners.)
K A .
. x .
. A K
Then harvest those old apricots, and plant four new apricots to cross with the kukurus. (The old apricots should've given more kukuru seeds, so you can fill in the last two corners if you couldn't above.)
K A K
A x A
K A K
Everything in the patch should be able to give you glazenut seeds once they're grown up. You can start looping through glazenuts, apricots, and tiny fruits now.

To tack on to this, you will want to keep a loop going once you get glazenut seeds.
G A G
A X A
G A G
As long as you have 4 or more apricot seeds onhand, you can repeat the above as many times as you want. If you run low, do this:
G P G
P X P
G P G
P being pixie plum. This will result in up to 8 apricot seeds to replenish your stocks.
You can also get a double batch of either seeds if you only harvest out 1 seed type and reseed before you do the same for the other.
Note: Don't wait too long on a finished plant. It has high risk of dying within 24 hours from when it is ready to harvest.

New seeds:
Xelphatol Apple Seeds - Dark Red
Doman Plum Pits - Light Red
Mamook Pear Seeds - Dark Green
Valfruit Seeds - Light Green
O'Ghomoro Berry - Dark Blue
Cieldalaes Pineapple Seeds - Light Blue
Han Lemon Seeds - Reverts color to normal
Theses can all be bought at the GC hunt npc for 15 seals each.
The list shows no other seeds then this, so I assume this means no secret crossbreeds to other colors.
EDIT: Theory from reddit:
Possibly means that using all 3 dark fruits gives a black chocobo, while using all 3 light ones gives a white chocobo. So it seems that every color of chocobo will be possible, since each fruit will increase or decrease a shade on the RGB scale. Niiice.

The rains have ceased, and we have been graced with another beautiful day. But you are not here to see it..
in German it says the colour of your chocobo goes mor into the dirction of: red, faint blue, violett, green, blue and yellow. So I would assume that is right (seeing as the say that the colour goes int a direction and not just changes) the direct words are:
Ger: Wenn du deinen Chocobo mit dieser Frucht fütterst, wird sein Gefieder violetter.
Eng: If you feed your chocobo with this fruit it's feathers become morle violett(purple?)
But of course it could still be that it is a one step Change.

I somewhat assumed things to be like this too.
They mentioned that you would be able to colour your chocobo in about any colour that is available as a dye, and we got seeds for +/- red, +/- blue, +/- green.
I sort of expect that if you feed it a +red food the feathers of your bird will become a bit more red. Then if you feed it another +red the colour will deepen, and so on and so forth.
I fear it will take a whole lot of vegetables to get the bird that perfect colour.

Sylkis + Nymeia Lilies = Nothing but shroud tea. Just bad luck?
Just in case you've missed this announcement and wonder why you can't retrieve your precious seeds and soils from FC chest:
I've just stacked up all my soils there last night to be ready for today after maintenance to start with colouring foodAn issue wherein taking an item from/putting an item into a company chest causes the server to crash.
Additionally, we have confirmed that some items that were moved into/out of company chests from Aug. 19, 2014 2:30 a.m. (PDT) onward may have become lost. We are currently in the process of restoring the lost items, but because this will take some time, as well as to prevent data mismatching, company chests will be temporarily locked until the item restoration process is over.
We are sorry, and ask for your patience until the item restoration process has concluded. Currently, the estimated date the process will be concluded is tomorrow, Aug. 20, 2014.
Oh - wow - thanks for bringing this up. Not sure though if this is just "side effect" of items purchased by Alied Seals being by default flaged as untradable (hopefully they're at least not unique??) or if it's intentional desing to avoid trading of the seeds? Either way it doesn't affect me (my FC) personally, only makes it more hassle as I'd need to drag each of my subs with some spare Alied Seals to plant the seeds and then one of the main "garderners" will take over the rest but I feel for the large FCs out there ...
Darn - I've finally managed to login (via Vita's remote play) and indeed I have spare Alied Seals on the "wrong" alt and it's only 72 (haven't done really much hunting so far, this would change I guess now) so first I need to home (can't really hunt or perform any advanced transactions via remote play) and get 3 more seals so I can purchase one of each colour dye seeds (just harverst 6 beds full of Krakka Roots), then shuffle around my alts to get to the correct gardens and plant the dyes. I just hope I'll not waste Grade 3 Shroud soils on those and that they'll produce more than one fruit each (preferably 18 but even 9 would be fine in worst case). And now the waiting game begins ...
