I heard this happening to many people who use controller. It's not just the window is hidden. It actually take "confirmation" button (being pressed for other purpose) as hitting cancel (withdraw) button instead.
This is a common type of problem whenever a new pop-up suddenly takes keyboard and controller focus away from something else you were doing at the time. It can inadvertently cancel (or accept, depending on which key you were pressing at the time) trades, teleports, DF instances, and probably a number of other things, when the player had no intention of making that answer.
I'd go a step further and say it shouldn't get focus until/unless the player explicitly moves focus to that window. It can pop up as visible on-screen, but it should only be activated (or dismissed) by player action.A fairly simple fix would be to make it so that when the duty finder window pops-up, there's a short delay (2 seconds?) before it become the default window. Perhaps this delay could be negated by mouse or controller actions (much the way that the "away from keyboard" status is removed).
