You have to buy Fantasia potions from the Mog Station. No free changes to be had, unless you had received one of the free fantasias from Launch.

I kinda wish changing eye color and/or skin was part of the beautician. I'm sure there's a lot of other people who used fantasia just because they wanted to change the color of their eyes or get a"tan" or something. It feels like a waste to use Fantasia when you aren't even changing your race XD

Yes, I was one of them, I wanted to make her skin slightly darker and make her eyes blue instead of green. I liked how she looked at first, but she was starting to look a bit sickly and dowdy to me. A small change, but it has made me so happy.
