Is there any reason Mysterious and Treasure maps are labeled as Unique?

No, you are not alone. It is not really a problem, more a question of convinience but I would also like to be able to stack them and decide on my own when I want to do them. If I had a choice, I would collect them during the week and do them all on weekend when I have more time and a head for it.

You can throw one more in the mix by having the quest ready for turn-in as well. 1 deciphered, 1 in inventory, 2 on retainers (+1/2 for anyone buying extra retainers), and 1 ready for quest turn-in.

The point isn't that we can't have more than one map, but that having more than one map becomes inconvinient when you're trying to gather them and do with friends/FC/LS. See the quote on the OP.
