A potential solution might be to see if you can actually re-quest your Relic once it's consumed by the re-working. That would also provide an avenue for people who don't like the +1 glows to vanity non +1'd relics...

Prisms don't stick around in your inventory waiting to be used to create a look. They're a catalyst that gets used when you smush two items together to make one look like another. If you don't have your relic in your inventory/armoury, you won't be able to glamour another weapon into looking like it.
And I hope we do get to keep them, because the glow on Sphairai Zenith goes so well with my hair and I get to hit things with cat faces.
So create more than one?
I don't think they are unique. If the current look of your relic is that important to you this shouldn't be an issue, unless relic look can't be Glamoured (if Allagan can I don't see why Relic can't)
Source please? It has to be there when initially making the Prism, but why would it need to continue to be in your inventory after the Prism has been created?

I think you're misunderstanding the whole glamour process. It's pretty much like binding materia and catalyst. The prism itself is just a consumable catalyst. That's it. There's no armor attached to it or saved on it. You right click a piece of gear, select cast glamour and get taken to a menu where you pick the piece of gear that you would like it to look like from your inventory/armory chest. That projected item is then copied on to the base item and one specific catalyst is consumed.

First, ensure that you are in possession of the gear whose appearance you wish to alter (the base item), the gear whose appearance you wish to project (the projected item), and the corresponding glamour prism. Select the base item, then choose Cast Glamour from the subcommand menu.
Also, in general, i don't think it has been confirmed or even stated that the masterwork items are the zodiac weapons. In fact, most of the info we have seem to state that they (masterwork) are rewarded for turning in tomestones, and that the zodiac weapons are upgraded relics, through quest, that will change appearance down the line. Tl;dr masterwork look =/= zodiac look, (unless you glamour it to be so)

Omegakiyohime has it right. There's no prism "made" when you're glamouring something. You're just gluing one item's appearance onto another, and the prisms are the glue.
Well that's sad. :/ I hate losing access to armor/weapon looks. Sure hope they've thought ahead about this so we don't have to destroy looks we'd rather save...
