They've said a way to reset their skill points is definitely coming. On top of that the chocobo breeding thing for housing will likely allow you to have more than one chocobo (the current companions UI is clearly designed for you to have more than one). Hell it even says companionS plural.

While I wouldn't discount it, I actually think it would be more interesting for there to be no explicit skill reset for chocobos but rather have chocobo breeding take the place of it. Essentially, you would be able to buy additional chocobos which arrive with no rank, and level them up as normal. When you wish to breed your chocobos, you choose the two and the new chocobo (which hatches and then grows after a time, or not, depending upon whether and how long they want you to wait) has the average rank of the two chocobos you bred. As such, if you've got a rank 10 with entirely distributed stats, you could breed it with a "fresh" chocobo immediately and get a step up to getting a new rank 10 chocobo (for the barding) since it would be rank 5.

If the bardings are shared across all of your chocobos and you simply choose which chocobo you want to be using at the stable, you'd be able to get all of the bardings, eventually, by simply working multiple chocobos to rank 10 (in fact, you could get whatever chocobo distribution you wanted by getting 2 chocobos to 10, though I would probably to prevent you from allowing inbreeding, mostly for squick, so you'd probably have to level up from 1 to 10 twice).
