It's just how things work. undercutting happens in every game. Timing is everything too- prices rise during prime time as all the cheaper items are bought, then prices drop through the morning and midday as the number of items available increase.
Just because the 5 guys decided Iron Elmo should sell for 5K doesn't mean that's the market price for it. If someone is really selling below what the market is willing to pay, you could just buy it and reselli t for 5K. Of course usually if you did that, you just wasted whatever money that item costs since no one is still going to buy your Iron Elmo at 5K even if all the cheaper ones are gone.
If you're struggling with an item being heavily undercut that you like to farm, find a new item to farm. Usually, given a little time, things go back to being profitable on your item of choice. You have to be patient and diligent when it comes to the Market Boards. If you can't afford the time to do so, then you should look into other ways of making money because there are people like myself that can spend the time it takes to make good gil off it (and that's by undercutting!).

Sometimes gil sellers do this to discourage people from gathering that particular item thus cornering the market. they lose 99 gil on the stack but make you find something else to gather. watch the prices rise once others give up on it.
