I know you can upgrade through the mog station but it is in some ways incorporated with psn, as in you had to activated your game with the psn promotion code to even play the game.

There is (no need of) PSN incorporation. The CE items are awarded to your SE service account directly via mog station during purchase of the CE digital upgrade. Once you login into the game (on any platform including PS3) each of your characters will receive the CE items via Moogle mail - the same way as preorder or veteran bonus items. The PSN is not involved in any stage of the redeem process at all here.
