You proved yourself that YOUR issue is NOT with SE by using a "crappy VPN".
As I already tried to tell you there are nodes BETWEEN SE and YOUR ISP that can cause issues as well. If you use a VPN, the path goes through DIFFERENT nodes which seems to not have this problem. Even if it went through the same nodes, depending on what kind of packet filtering is done, VPN traffic may be untouched while other traffic is not.

You don't answer what ISP you're on, why exactly?
