    Yes, i used that to register with "steam". Then i linked that account with a real Square Enix account, which can be used to login to http://na.finalfantasyxiv.com/.
    Under here http://na.square-enix.com/en/account/ My game is registered, did i fuck up or is that fine

    No, you just haven't actually done anything meaningful yet. Until you redeem your 18 digit code and then the 20 digit code that you receive for doing that you aren't registered or have early access.
