But even Alexander and Omega aren't particularly necessary to any new player's understanding of the storyline or their relevant expansion's themes; they just amount "Cid did Cid things based on some stuff he saw (3 things, up from 1)" given that Crystal Tower is already a sufficient excuse.

Immersion can be kept or broken regardless of the source of the material. But, the less of the necessary elements that source shares with the existing XIV world, or the less cohesive they are with it, the more work it will typically take to make it a satisfying addition to the game. As the amount of work seems not to have increased to incorporate this NieR content, I can only guess that's why it felt so much more janky than previous raid storylines.
