FALSE Advertising: 3 & 4 star recipes don't work like they should. In fact after inspection of the source code, the formula is exactly the same as another crafting simulator we already have http://ffxiv.lokyst.net/ I guess that was your "inspiration" as we should call it :P
General feedback:
1) Cookies are a nono, most people disable them just goes against good coding practice these days.
2) I dislike the home page, if anything that should be an about us and the main page should be select your crafter.
3) Select your crafter looks nice and sleek.
4) In the simulator, you have the recipe on the left, the available skills on the right and the sequence on the bottom with a weird empty black space that draws more attention to itself than it should.
5) Asking for a donation is fine but you shouldn't be asking for one on every single page.
6) When you're already asking for donations, why are you shoving ads by google down our throat?
This is the best simulator I've yet found. I find it to be perfect for calculating how many times I can fail a synth and still succeed at a craft, and it's great for seeing how various rotations hold up vs each other. The best use for it that I've found is in determining what combination of progress skills will finish a given synth with a given set of stats. There's nothing worse than using a combination of skills you think will finish your synth only to find yourself a couple points short.
This is not a simulator that will tell you your estimated final HQ %. It does not take into account success chances or simulate conditions. It's purely a static tool for modeling various crafting scenarios. It answers questions like, what would my final HQ % be if I failed three Hasty Touches? and how many Tricks of the Trade do I need to get a 100% HQ chance?
The biggest downside / missing feature is that you cannot easily model failures or conditions. I'd love to see a feature added where you can mark specific steps as being failures to see how it changes the outcome. CP and Durability would still be deducted, but no quality or progress would be added. Also, the ability to mark a specific step as having a Good/Excellent/Poor condition, multiplying the quality gains by 1.5/4/0.5 for that step. It doesn't need to know any of the condition rules (like, excellent is always followed by poor, poor and good are always followed by normal, goods have a 25% chance of occurring, etc), it just needs to model the quality changes that the condition brings.
The developer told me he was going to look into implementing that idea when he can, along with a way to see the gains a single step provides by mouse-overing the step. I'm really looking forward to those changes!

First and foremost, my source code is NOT public, so I'm not really sure where you're getting your information, but it's false. Also, to claim that I falsely advertised would be to claim that I said it was 100% accurate, which I did not.
1) Cookies are the only way to store the information without requiring users to create an account on the site and store the information in my own database. So, for security, I chose cookies.
2) I have a menu at the top, the main page is for update announcements.

4) Better to speak of the functionality of the simulator, rather than the empty space, don't you think?
5) I have donation requests on the main page and the simulator page, because those are the two most used landing pages. (simulator page due to generated links).
6) I pay for this site out of my own pocket. It also took quite a while to code it. The ads help to pay for the site itself. People on Twitch ask for donations during their videos in an effort for compensation for their time and energy spent on their feed. It's really no different.

Cookies are actually annoying to code, as they have size restrictions per site.
The only security risk with cookies is the transmission of personal data or user login/password data over http between the client and the server.
I store only the crafting classes' stats, selected recipe, and selected skills as well as the saved sequences in the cookies.
Having cookies turned on is not a requirement for my site to function.
