So, is this your first MMO?

That's the problem though. They may have done nothing wrong as far as "Game Coding" is concerned. However, GM's in past MMO's (including FFXI) had the authority to protect players from Immoral Behavior as well. They may not have broken an in-game "robot rule" but if someone did something for the sole purpose of causing grief (re: stealing, cheating, scamming) than a GM had permission to assist you. It didn't mean you would always get the result you expected but at the very least they would perform an investigation for you.
My friend is our FC leader and he is very careful on guild chest control, me and a few others have full access as co founders of the FC, for the most part we just leave HQ weapons and equipment in there to assist others with levelling classes, as well as some dyes and cheap furniture, but we still completely limit control of money and crystals to the guild master and he always comes to us when we want to decide what its used on.
Any rare materials we just keep on hand or with retainers, we have an FC crafter too and we usually just mail mats to him, I can see there being a problem if we let there be full access to rare mats to just anyone who signs up. Ask yer FC leader to up security on the chest, because ultimately that was how this happened.
See the problem you have is you are comparing apples to oranges. In 11, for example we could sell items between each other and a smart person would have that documented in chat. Now that still exists in 14, but a free company is TOTALLY separate from selling an item or selling a run. (Which again, I remind you they still disciple people for not following through with the agreement that is written in chat).
Ok that was FFXI, go back to it if you like it so much. If you are dumb enough to give people full access upon joining then you where asking for this to happen. I do not feel sorry for you in the least, not SE's issue at all. They gave you the tools to protect your chests you just failed to use them.
Hate to say it, but this is why SE had ranking in FC's to begin with :(
Rotten apples and rotten oranges can still be compared. As can FC logs, item logs, and chat logs. It's really not that difficult to find out that someone raided an FC's entire chest for personal gain one minute after joining. At the minimum a GM could easily issue a warning after investigating.
All this customization and we still want GMs involved, opening your chest access to starting members is inviting trouble.
