I'm crossbreeding Tantalplant and Royal Kukuru, the old trusted method. But I was wondering about changing it with Jute. How will that work? It's 1 day longer, but the reward seems a little better in terms of Jute actually being worth something.

Personally I prefer the Jute x Chocobo Food cross for a number of reasons:
1) Jute is actually useful (as you said)
2) Jute can be crossed with 4 of the Chocobo Foods (Tantal, Syklis, Mimett and Phasana) to produce Thavnair Onion seeds - meaning: You're not limited to using Tantalplant seeds if you cant get a hold of them, for example.
3) Jute x Mandrake is an easy cross to get Jute seeds back.
Personally I'm alternatigen a Jute x Chocobo food seed with a Jute x Mandrake seed cross - given the growth time of the jute, I can use one set of plants for two crossbreeds, constantly alternatigen between mandrake and chocobo food. Works well enough for me.
Generally speaking: Non of the Thavnair Onion crosses are great - no matter which one you use, you gotta be prepared to not always get the seeds you want. Changing to jute wont change that - but at least the stuff you harvest will be worth something.

When crossbreeding chocobo food and 7 day plants like Jute I tend to overplant once I harvest either giving me quite a few T onion seeds in a 35 day rotation.
As well as jute there is Broombush, Blood Pepper, and Glazenut for other 7 day worthwhile plants.
What do you mean by "harvest all 8"? You can - and should - harvest all 8 plants, just staggered (aka: harvesting the 4 that are ready for harvest, replant those, wait 1-2 days for the other type of plant to be ready, harvest and replant those). After your initial set-up where you might choose to destroy the first plant you put in the ground, you should be in a loop that you can keep up for as long as you want.
The type of Premimum Chocobo Food seed shouldnt matter - so Tantalplant isnt better than Sylkis, Mimett or Phasana. One advantge of jute in my book is, as I explained, that you can use those 4 types of seeds or any combination of them, depending on what you can get a hold off (aka: lets say you're crossbreeding Tantal-seeds yourself, but one harvest falls short. In that case you can buy the cheapest of those 4 seeds from the marketboard instead of being locked to Tantalplant).
As far as I'm aware all Thavnair Onion cross breeds between a Premimum Chocobo Food and some "premium plant" (jute, galzenut, broombush etc.) are equally good - or bad, if you will. Theres not advantge to using one premium seed over the other, except for maybe the usefulness of the actual crop in the end - different chocobo foods might sell for different prices, aswell as different "premium" crops being priced differently.
Onion breeding will always suck - at least a little bit - and you'll always have to deal with not getting the seeds you want.
I'm currently in the process of supplying my FC with Onions, so heres what I'm doing:
I'm using 3 beds at the moment, though 2 would be enough, the third one is a saftey measure.
First bed:
Jute x Chocobo Food => Thavnair Onion/Shroud Tea alternating with Jute x Mandrake => Jute
I started with the Jute x Mandrake cross, which allowed me to start by planting a throw-away seed (aka Mandrake) - that cross gives me my jute-seeds back. Each time mandrakes are ready, I replant with chocobo food and vise verca. Jute gets replanted with jute as soon as ready to harvest.
Second bed:
Thavnair Onion x Shroud/Coerthan Tea => Sylkis bud/Mandrake
Its not a great cross for premimum chocobo food, but it also gives me mandrake-seeds and is efficient enough for my purposes most of the time. You could use other seeds to cross with the onion to get a different premimum chocobo food seed, but I'm getting Shroud Tea from my first bed and Coerthan Tea is super easy to gather in bulk, so I went for this one.
Third bed:
Coerthan Tea x Chocobo Dye Food => Sylkis bud/Mandrake
This one is optional and more a type of "back up" if the second bed doesnt produce enough seeds. Since the food thats used to dye your chocobo only takes 2 days to grow, its quick and I probably wont keep this in an instant loop but rather plant whenever I'm a bit shorter on Syklis buds than I'd like to be.
This might not be great for "mass producing" Thavnair Onions, since they're being used in a cross rather than just planting a full garden bed with them, but once you have the initial seeds ready to set this up and arent super unlucky, you can keep this up forever (and maybe even get some "bonus-seeds" that arent going back into this cross).
You havent provided a link, but anyways - I believe I have answered your question then? Using the method I suggested above, you'll always harvest all plants you planted, its designed to re-produce all the expensive seeds you need to use (by getting jute back with jute x mandrake and utilising the Thavnair Onions to get Premimum Chocobo Food seeds) and the only seeds you need to put in are cheap ones (Coerthan Tea, maybe on occassion dye-food - those seeds are available for the old hunt-marks, you can get 100 of those hunt-marks per week easy enough).
They don't cost an arm and a leg because you produce most or all of the seeds yourself. The only cost is in setting up the initial growth cycle, and occasionally supplementing your stock if you have a bad string of RNG getting the chocobo food seeds.
The drawback is you don't get quite as many Onion seeds since your other plots are growing the seeds you need to get the Onions (but then one of those plots will also be growing the Onions to produce some of the seeds needed). On the other hand, you can make up for that by selling the excess seeds you produce or the items those seeds grow.
It becomes a choice - spend a lot of gil to buy the seeds you need to get more Onion seeds but cut into your profit margin, or spend very little gil but get fewer Onion seeds. Not knowing what you're paying for the seeds you're using or how much you're getting for the Onions/Onion Seeds, it's hard to say what's more profitable in the long run.
If you want to stick to the compact set up, at least switch to something other than Royal Kukuru Seeds. Jute, Broombush, Royal Fern, Blood Pepper and Glazenut all cross with Tantalplant to produce Thavnairian Onion Seeds but the items they grow are also valuable while Royal Kukuru Beans aren't. You'll make back most if not all of what you spent to buy the seeds.
1. I used Old World Figs to get the seeds I needed, but they didn't produce enough, and the product wasn't worth anything, so I switched to Jute already.
2. I was told the onions don't produce seeds on their own, so I use flowerpots to grow them.
3. I use all 3 beds with the 3+5 setup, none for getting seeds. Not sure if that's smart or stupid, but there aren't anywhere on the net they really go into this, as I could find.

I'm not quite sure why your reacting so passive-aggressive and are getting hung up about the whole link-debacle instead of sticking to the topic you actually wanted to discuss (or asked for advice on). Not that thats not something one is used to from threads like this by now - so I suppose I'm going to save myself the headache from now and ignore them...
No plant can produce seeds on their own, all seed-production requires crossbreeding, aka: at least two plants, planted next to each other in a garden bed.
Thavnair Onions can be used in quite a few crossbreeds, including premium chocobo foods - non of those crosses are all that great, but they're all possible. Using Thavnair Onions to get the Premium Chocobo Food seeds back that you need in your crossbreed to produce Thavnair Onion seeds is definitly an option.
Oh yeah, I know. At this point, this is simply me giving up now to try and answer questions from someone who seems to be determined to always turn that into an unpleasant experience...

Is it strange to expect that those who answer in your threads actually read the whole thread? If you don't read the whole thread how do you know what else has been explained?
Thavnairian Onions can be used in crosses to get more of the chocobo food seeds (along with several other seed types), though it's subject to the same sort of RNG that you have trying to get the onion seeds. If you don't care about trying to cross them for other seeds, then the flowerpots are a good way to grow the onions if you don't want to use the flowerpots for more decorative plants.
I wouldn't say the 3+5 is stupid as such. It's definitely the best option for someone who only has access to a single garden patch. For those with access to more than one, marketboard prices of everything involved would need to be taken into account and it would take some time to do all the math.
At this point, you've probably got the information and experience you need with growing the onions. RNG is always going to be an annoyance and there's no particular cross that's more reliable than all the rest. You just have to decide what system works best for you. If you feel comfortable with the 3+5, stick with it.
