It's not that it's an "alternate timeline" so much as a junction, an intersection of two possible timelines: ours and Lilith's. Subtle details may be different from how it's "remembered," but key points like "the Antican Empire stayed out of the war" wouldn't change like that.
At any rate, I'm sticking with my "mariners" angle. It's well-known that they're sea-faring; what we're seeing are shipwrecked sailors who found their way into the tunnels one way or another, much like all the other sea life we see down there.
It's the GBH's we should be wondering about. :P
