I'm pretty sure when Japanese people use terms such as cute as a compliment there is no sexual connotation whatsoever, it's similar to calling a male friend "cool"

While it's certainly true that in Japanese "cute" is thought of, in a slightly different way than it is here, it's still talking about a physical appearance when used to describe someone. Whether or not it is sexual, is really neither here nor there, I can call someone cute in American culture and mean nothing sexual by it.
