*This is in no way meant to be anything other than the way I, personally, choose to heal in the Scholar role. I do not theorycraft, so I don't know if it is the most efficient, but I do know that no ones ever dies or complains about my healing.
First, and most importantly: MACROS
Currently, macros are what separate the noobs from the experienced. I'm sure that will change, but get off that noob train! Here are macros that you should always have stocked:
/micon "Energy Drain" <-- This is the #showtooltip equivalent for FF14
/ac "Energy Drain" <t> <-- These two lines will let the spell cast no matter who you have targetted.
/ac "Energy Drain" <tt>
same macro for Physick, Bio II, Miasma, Bio, Virus, Succor, and Leeches
Second: What separates us from WHM?
1. Battle ressurection. (getting the lvl 26 THAUM spell swiftcast or whatever it's called is very important to make this spell insta cast)
Battle Ressurection is important in all aspects of party play. Tank dies to spike damage? Swiftcast > Ressurection, boom! He's back in the fray. I even use this spell on the 8 second timer and it is still worthy.
2. Miasma and Bio/Ruin II to some degree
Miasma and damage dealing. It seems a lot of the community overlook this aspect of our class. Miasma prevents 50% healing on the mob. There have been several fights in my early career where this has come in handy (the dragon fight and the ant queen fight). We should be casting Bio II and Miasma whenever there is a lull. With the proper use of Energy Drain and Aetherflow, you should never be low on mana, so get those dots in!
[FYI: I usually wait until about 60% MP, then Eneregy Drain twice and Aetherflow and am back to full MP.]
[Pro Tip from Mobbaren: Keep Ruin II in the rotation as well because most bosses aren't immune to Blind]
3. damage shields
Don't spam Succor unless your tank is getting demolished. Precast Succor II when you know the team will take guaranteed damage. I.E. After titan jumps or when that worm in CC does the dust storm.
4. our pets.
General consensus is that the AI is stupid and needs fixing. I agree, however, I do think that even being stupid, the pet does take a massive amount of stress off of our healing.
Do we have a healing rotation?
Being that we only have two single target spells, probably not. Succor if the target isn't already shielded, Physick if it is already shielded.
I also think that upon hitting 50, I will make an Eye for an Eye / Lustrate "o $h.t" button. I hope that this was helpful, any suggestions please feel free to add.

Second your fairy can't heal when it moves, just like you can't so if you need to run away because of a mechanic your fairy isn't healing in that time. Actually, adding to the idiocy that is the fairy, its maximum cast range for Embrace is actually 30 yalms, as far as Cure/Physick/Succor, you can see this by placing your fairy and walking back a distance and telling it to heal you, its just that the fairy ignores anything outside of the range of its buff spells, which is 15 yalms. It seems the AI for Eos is something like "In Combat? Use M. Defence buff + Healing buff" and "Target within 15 yalms below 75% health? Use Embrace and AoE regen". It would be nice if we could customize how it reacts, ala the gambit system from FF12.

Currently there are 3 classes with battle rez in game: WHM, SCH and SMN, and usually if there is a SMN present no healer should go resurrecting people. You also dont need a macro for mana leech: just press tab once to acquire the boss as target, cast leech, then press T to switch to its target - which is 99.99% time is the tank. That habit will be useful for you during FATE grind where its impossible to click on a tank out of your party.
@someone asking why not cure over physik: they are the same spell, given as base spells to both healing classes so that their jobs wont waste a precious cross-skill slot for such a basic heal. -

It's a MASSIVE drain on mana and mana is everything in late game raids. In a 4 man, your DPS should not suck so much that they get hit by one of the easily dodgeable one hits.

I actually thought the OP's comment about setting up the Macros for energy drain, bio, and miasma were pretty good ideas. Granted, I'm only level 36...
I like to use the mouseover macros for healing, but there's some boss fights where I like micromanage my fairy. Since so far I don't believe I can set up mouseover macros for Eos (correct me if I'm wrong, please), it would actually be rather useful for me to set up those macros.

I see nothing whatsoever wrong with having a macro for offensive spells. I have one for Miasma, Bio, and Bio II with <tt > so I don't have to take my target off the tank, the same for Energy Drain. It doesn't save much time, but every little bit helps.

Don't forget you have Rouse, it makes your Fairy healing much more potent and she will be able to ignore status effects about 20% of the time if you are diligent about using the ability whenever it comes off cooldown.
For dungeons having a tank pause for adloquium+eye for an eye on big trash pulls will give you enough breathing room to throw on your dots->bane spread them to targets. -

Regarding MP issues...
You need to be smart with Aetherflow and know when to use it. Also make the pixie work for you and not just let it prance around looking pretty.
At 50 you have 3 charges to use either energy drain, sacred soil lustrate or bane. Use them smartly.
Make sure you have 3 charges up on Aetherflow before you enter a boss room. By the time you have used them all up, Aetherflow should be up again and you should have plenty of MP.
Don't let your MP get below 1000, you have all the tools to keep it up.
And regarding someone saying not bothering with Swiftcast as it is SMNs job... shame on you.
SCH is all around healer (this means raising dead ppl), if you think casting a raise eats too much of your MP, you need to work on your MP management. -
