Leviathan's a high-population server? (No, seriously, its an honest question...)
SE only acknowledges 6 servers as "At/Exceeding Capacity": Bahamut, Chocobo, Mandragora, Shinryu, Balmung, and Gilgamesh

Leviathan is the largest server on Primal, yes. It's third after Balmung and Gilgamesh in size in North America. If you look at the population values, it has more players than Mandragora currently.

You are severely overestimating XIV's population size.
The recent Lucky Bancho census, which counts active players defined by a particular criteria, sets it much lower.

It's really only bad trying to log in through a 4-5 digit player queue. Once you're in, don't log off. Ever.

And you rightly should. No site that claims to have information about populations is correct. It's all guesswork, and poorly done at that.
The only servers that will qualify as "high population" to get the bonuses will be those listed on the news post. So Leviathan will not be one of them, and is thus in no danger of becoming a ghost server.

WoW and FF14 are currently the two most active and populous MMORPGs. There are F2P MMOs with higher account numbers, but that's because you can freely make a billion accounts.
Back on topic, I highly, highly doubt that any of the high population servers will become ghost towns. Omega or one of the designated low population servers isn't suddenly going to be "THE" popular server. Balmung was high pop for a reason... because people specifically gather there and designated it for certain things.
To be quite frank, there really isn't any incentive to transfer. You get 10 gold chocobo feathers... that's it. Oh, and if you have a house or apartment you get a little extra bonus money IF you have non-removable furniture. There isn't going to be any noticeable drop in population.
I don't remember having any significant problems logging in during the HW launch.
Then again by the time peak hours had hit I had passed out from being on since the servers went up. I think my longest wait in the queue was maybe 15-20 minutes?
I do, I believe it was 4-digit queues, but I'd have to search my forum posts to find a screenshot. I may have the original screenshot somewhere... (I have folders from V1 still around too)
Oh, I found a sequence of images showing which servers were locked out from character creation on primal (When I tried to create an Au Ra character)... Which was all of them but Diablos, Ultros, Famfrit, Exodus, Brynhildr. The legacy servers were never available except Hyperion.
Based on the screenshot sequence it took until 2015-07-07 before characters could be created on Excalibur. So from 2015-06-23, that was two weeks.
The nice thing about character creation lockouts... no spam characters for quite a while.
While Leviathan has a high population, it's not anywhere near an unhealthy level. Judging by the comments, people clearly aren't understanding how the Data Centers work...
1) If you happen to get a login queue, that is a result of the entire Data Center, not just the single server. Also, I can't remember the last time I had a queue on Leviathan, and I play every day.
2) Prevention of newly created characters is an automated system with a few notable exceptions (ie- balmung, etc). These automated systems pop up during prime time hours on all but the most vacant servers. Again, I dork around with the character creator every so often and have never had an issue with making a new character on Leviathan unless I was trying to make one during early evening hours in NA. I even had a friend start the game for the first time just two days ago and she had no issue making a whole new account and character on Leviathan.
3) SE put out a report on server populations across all servers and regions, documenting active accounts and login traffic. They gave a value for a healthy server (min and max players). Leviathan, while on the more populated side, was still right at the perfect healthy limit defined by SE themselves.
