99% of this is not QoL. A lot of it is a lack of understanding of the function of those features, opinion, or a game feature suggestion.

allow players to skip the story only if the account has already completed it.
Yoshi-P made some posts on this before skips were a thing and said most people in China and other countries who get skips have indeed beat the MSQ already so they thought it wouldn't be much issue.
However, it's pretty evident that some people just can't handle stories and having skips has allowed those players to do the content that they actually want to so it wouldn't be worthwhile at this point. The fee should remain to send a message that the developers don't want you to skip and that the default experience doesn't involve skips.

Run larger, long-duration events, maybe with special maps.
I dread the seasonal events if that's what you mean. If they made unique maps of the quality of some of their past dungeons for Valentione's Day and All Saint's Wake, that would be alright, but they often just repeat old ones.

Reduce the number of shop-exclusive items and add more in-game rewards for activities.
Not realistic. Once it's available in the shop, they can't go back. Even if they stop selling it, they can't make it available in the game again without refunding everyone that ever bought it. It wouldn't be fair on them.

Introduce secrets in the overworld to encourage exploration.
Games used to do this but you know how it is now... "secrets" in games have to have a giant sign above them. I wouldn't be opposed to it but do I see SE doing this? No.

Add rewards for all classes when running duties, similar to the tank mount reward.
Misses the point of tank mounts. The mounts exist to get you to play a tank because of the typical tank shortage in MMORPGs. They could use one for healers at this point in the game as well, but DPS don't need one.

Introduce a Duty Roulette level setting to avoid getting low-level dungeons like Sastasha when leveling at higher levels (e.g., level 96).
Misses the point of roulettes. You do a roulette to help people clear dungeons they are in direct queue for. In exchange, you get exp. Wanting a high-level dungeon is self-centered and ignores that roulettes are for helping others. That said, an option exists for this if the party is fully pre-made.
Quote:
Allow lower-level dungeons to scale up to your current level during the leveling process and create a roulette for it.
Again, you do not understand the purpose of roulettes...

Finally add hats for Viera and Hrothgar.
Obviously they should, but do you seriously think they aren't working on it after all the backlash? Obviously they are working on it, they are just slow for some reason.

Create a "Collector’s Log" for special items, such as collecting all gear from Dungeon X.
Achievements, mount list, minion list... collectors logs exist. So you are probably just wanting the transmog system from WoW like everyone else brings up ever since the game went viral on twitch.

Offer different dungeon difficulties and reward players with extras, like a chance for Materia drops from monsters.
I would agree with this but when confronted with the suggestion, they made a separate type of dungeon altogether: Variant and Criterion.

Provide more Party Finder settings, like setting clear minimum or adding a "veteran" status after 10 kills, with a checkbox to set as requirement.
First one exists already, second one would make parties difficult to fill at all. They should just record what HP% the first party member died, then record that as your furthest progression, then only let you join parties that set at that % or earlier.

Run events or special tasks (like the PvP-like pass) that allow players to earn very old shop items in-game, like years-old glamour or emotes.
They do... it's called the mogtome events. One is about to run right now...

Reward players who tackle high-end content early.
Opinion, not QoL. This would be bad in my opinion.
